Yes, it is common practice to stain with multiple ISH probes in parallel. However, while continuously-labeled immunofluorescent probes can be easily used to distinguish unique sites even within a chromosome, chromogenic ISH needs more spatial separation of signals, either in different cells or between nuclear DNA and cytoplasmic RNA.
